The first step in ChIP-sequencing research includes aligning raw reads to the genome, data filtering, and identifying enriched signal regions using standard processing pipelines (peak calling). Individual programs allow for thorough analysis of those peaks, biological interpretation, and visualization of ChIP-seq results in the second level.
We’ll look at a few different techniques for visualizing enrichment patterns. To begin, we’ll make bigWig files for our samples, which are a popular file format for ChIP-seq data visualization.
The first thing we need to do is turn our alignment files (BAM) into bigWig files. The bigWig format is an indexed binary format for dense, continuous data that will be displayed as a graph/track in a genome browser, but also as input for some of the visualization commands we’ll run in deepTools.
deepTools is a Python package for analyzing high-throughput sequencing data such as ChIP-seq, RNA-seq, and MNase-seq efficiently. There are many commands in deepTools that go beyond those covered in this lesson. We invite you to peruse the documentation and do your own research at your leisure.

IGV also shows features in songs, such as chromosomes. IGV shows data in one row and features in another by default, as seen here. To switch a track from one panel to another, drag and drop its name. On the General tab of the Preferences window, select the option to view all tracks in a single panel to combine data and function panels.

To dynamically build a new track, combine two selected numeric tracks. Add, subtract, multiply, and divide are examples of operators. When multiplying two tracks, for example, a locus with data values of 10 and 2 in each track would result in a new track with a value of 20.
The playlist pop-up menu commands adjust the show choices for the currently selected tracks. Unless you save the session, most changes made via the pop-up menu are lost when you exit IGV. Changing the pop-up menu changes an option in the Preferences window in a few cases; these changes are permanent.
